In the core of the Matoran Universe, Karda Nui, several Makuta, led by Antroz, invade the core and turn most of the Av-Matoran inhabitants into Shadow Matoran. As the other Makuta attacked the Stalactite Villages, where the Matoran lived, another team, led by Krika, went to the swamp below to ensure no Av-Matoran could escape Karda Nui, and the Makuta. However, when only one village was left to resist, the Toa Mahri of Ice, Matoro, plunges from one of the waterfalls that splits into Karda Nui's skies, carrying the Kanohi Ignika. From it came a light which blinds the three Makuta: Antroz, Vamprah and Chirox. The remaining Av-Matoran, led by Tanma, used this opportunity to attack the Makuta, but they managed to fight back by using the Shadow Matoran as "eyes" via telepathy.
As Tanma, Solek, Photok, and their squad were escaping, the Toa Nuva are teleported to Karda Nui and find themselves in the midst of a battle. Deciding to aid the Av-Matoran, the Toa help the Matoran beat back the Shadow Matoran and Makuta, hitting the Makuta's "eyes". Meanwhile, Pohatu discovers that their new weapon, the Midak Skyblaster, fires Light. Upon returning to a shelter, the Toa decide to split up into two groups, one to find the Mask of Life, the Kanohi Ignika, which fell to the Swamp of Secrets, and the other to help the remaining Av-Matoran fend off the Makuta.
As the Toa Nuva divided the team, Antroz asked Vamprah to find Mutran and Vican for a plan to attack the Toa Nuva. As Vamprah approached to the hive, Mutran, not realizing Vamprah was now blind, showed him his latest creations for a Shadow Leech. Vamprah forcefully dragged him to the exit but Mutran threatened he would make him unable to shapeshift if that happened again. Later, Antroz decides to summon Icarax so he sends Vican on a Rahi to Destral. This Rahi was created when Chirox threw a Shadow Matoran into a vat where Mutran was creating his Rahi, thus forming a hybrid of the two.

Phantoka
As the Toa settle down, they get to know their Matoran "partners" and former friends. While Lewa is watching outside, Tanma joins him, and they see a figure flying, Kirop, former leader of the Av-Matoran. Solek gets into a conversation with Kopaka, discovers that Takua is still alive since Kopaka knew him, and presents him with his Keystone.
In the swamp, the Kanohi Ignika senses danger and creates a body of its own. Realizing that it cannot breath underwater, the Ignika forms a vehicle that took him out of the swamp and into the sky, where he hopefully would find a team of Toa.
Lewa summons a wind to ground Kirop, and they take him in their custody. Taking his Keystone, which Solek told the Toa about, they allow him to go free, so they can find the Shadow Leech Hive, and destroy them once and for all. The Toa Nuva put the Shadow Matoran, Kirop, into a cage and made a false discussion of attacking the Shadow Leeches. Kirop freed himself and flew towards the hive. The Toa Phantoka followed him quietly but ran into a strange Rahi that tried to block them from proceeding. Toa Ignika appeared and used his powers to accelerate the Rahi's life. Stunned by the quick defeat, Kopaka waved a signal to invite the new Toa to join the team. After they broke in, Kopaka and Solek confronted Mutran as the others flew down the hive to find the leeches. Solek was knocked unconscious quickly and Kopaka faked defeat at the hands of Mutran's mental powers. Solek managed to get up and dove towards Kopaka, unleashing a shield made of light to reflect Mutran's shadow blast at Kopaka. Kopaka then sprang up and fired an Ice blast and attempted to freeze the Makuta permanently but Antroz, Chirox, and Vamprah arrived and defeated them.
Lewa, Tanma, Pohatu, Photok, were cast into an illusion where Toa Ignika looked like a 20-foot long serpent. They tried to fight it off, not knowing that it was really the new Toa. The Ignika became angry and began to accelerate their ages, which would soon cause the Matoran and Toa to die. Pohatu managed to get rid of the illusion by using the ground to knock off the Toa's feet. Pohatu then pinned Ignika to the wall but then withdrew as he recognized the Ignika. Then they heard a high-pitched wail that knocked them all unconscious.
The Makuta held them hostage for a short time, threatening the Toa that if any of them made a move or tries to escape, Antroz or Mutran would send a message to Vamprah and Chirox to kill the Av-Matoran. Mutran held up a shadow leech and began to place it on Lewa's Kanohi but Pohatu thought fast and pretended to be afraid and used his powers to collapse the floor beneath the Makuta's feet. Pohatu activated his Mask of Speed allowing him to break the chains and free the others before racing to find the Av-Matoran.
Meanwhile, Vican arrived at Destral and showed his Tablet to the Rahkshi and Visorak guards who led him to Icarax. Icarax was not pleased about the summons but then decided to join the others. Vican returned to Karda Nui to give the message to the Phantoka Makuta that Icarax was on his way.
The other Toa found their weapons just as Kopaka recalled the Doom Vipers back in Metru Nui. Pohatu returned with the three Av-Matoran. Antroz realized that they were heading for the vats and warned Mutran to get them but it was too late. The heroes arrived and smashed every vat just as Vamprah and Chirox arrived. Mutran ordered them to block the exit but the heroes escaped out of the hive. Kopaka, Lewa, and Pohatu combined their powers to destroy the cord that held the hive but it somehow healed itself, making Pohatu think that it was organic. Toa Ignika appeared and used his powers to snap the organic stone, sending the hive falling into the swamp. The Makuta and the Shadow Matoran escaped and headed back to the cavern.
In the cavern, Mutran yells at Kirop for leading the Toa Nuva to the hive but Antroz stops him from punishing Kirop, stating that there is no time to punish anyone during a war. During their conversation, Icarax arrives and Mutran tells him that the silent Toa, the one who brought down the hive, wore the Ignika. Antroz ordered Icarax to retrieve the Kanohi if he were to spot that Toa.
The Makuta, with Icarax now in Karda Nui, soon afterwards launched an assault on the sole remaining Av-Matoran village, only to find out no one was there. By the time they realized it, Kopaka and his team had taken the third Keystone from their lair and ambushed the Makuta. Gavla found part of that answer by finding a village with the Shadow Matoran bound in Lightvines. One told her that the Toa Nuva would head to the caves once they saw the Makuta attacking the village. Vamprah realized what the Matoran was trying to say so he struck an outcropping of rock, using his power to shatter it and used it as a sign to Gavla of what happened. Gavla realized that the Toa Nuva got the third Keystone. The Makuta head their way back to the caves but Pohatu wrenched a stalactite and threw it at the Makuta. The battle swayed back and forth, and Antroz almost destroyed Kopaka, but the tide changed when Ignika joined in and defeated Icarax by devolving him back into a biomechanical being. After Antroz's armor was pierced, the Makuta retreated following a large blast of shadow released by Mutran, who was caught by Vican. Mutran told the Makuta to go to the swamp below to join the others. As the Makuta flew down, the Toa Nuva went after them, worried that the others would be outnumbered.
Mistika
After the Toa separated, Tahu's team splits up in hopes of finding the Ignika before the Makuta find it. Tahu discovered and attempted to investigate the Codrex, but was knocked back by its force field, leaving him vulnerable to attack by the approaching Makuta Krika. Krika explained to Tahu why he and the other Makuta hate Toa then began to drain Tahu's warmth. Using what energy he had left, Tahu created a flare that exploded into a massive fireball, signaling the other Toa Nuva Mistika.
After splitting from the group, Onua was ambushed by Makuta Bitil and his past selves (summoned with his Kanohi Mohtrek). Bitil took control of Onua's mechanical parts using a Nynrah Ghost Blaster. Once the blaster's effect wore off, Onua maintained the appearance of being under Bitil's control, in an attempt to fool Bitil, then took advantage of a chance to escape.
Gali, meanwhile, had at this point found a Keystone, but upon finding it the Toa of Water was quickly ambushed by Makuta Gorast, who attempted to drain the Toa's light. Onua came to her rescue, then went with Gali to where Tahu's flare had gone off.
A battle soon began with the Makuta winning, until Chirox fell into the battle. The Makuta caught him, allowing the Toa time to escape. The Makuta retreated back to Krika's lair to guard a Keystone while the Toa were led by an Av-Matoran into a clearing, well hidden by swamp foliage and protected from dark invaders by Lightvines. The Toa witnessed an assembly of Matoran transform into Bohrok as their guide explained to them that this was part of the nature of Av-Matoran. He then gave them a keystone before he, too, became a Bohrok and was teleported, with the others, to the nests beneath Mata Nui.
Tahu, Gali and Onua proceeded in pursuit of the Makuta as Tahu discussed a strategy involving his newfound power to create time-delayed elemental bursts. As they neared the camp the Toa Nuva each created such a burst, one by one, to lead the Makuta in search of the source. Before the Makuta reached the source of these attacks, however, the Toa Nuva had fled the point where they had set the bursts to appear. As Krika flew in search of the source of Onua's attack, the three moved in and found the keystone that the Makuta had buried.
Before the Toa Nuva could celebrate their find, Krika appeared, having been wary enough to watch the camp after he had apparently left his post. He, Gorast, and Bitil fired their Ghost Blasters simultaneously at the Toa, but Tahu was quick with his Kanohi Hau Nuva, throwing up a shield in his team's defense. As Krika taunted the Toa, who were still at the mercy of the Makuta, he revealed that he and his fellow Makuta had yet to find the Mask of Life. Tahu, taking advantage of this new information, lied that the Mask of Life was in the hands of the Toa Nuva Phantoka, not knowing that the Mask of Life had indeed found its way to the skies in the form of Toa Ignika. Bitil saw through Tahu's trick, skeptically making telepathic contact with his Phantoka brethren, and for his confidence was all the more astonished to hear the truth that the Ignika's might had already claimed Icarax as a victim.
The Makuta's shock gave the Toa time to escape yet again. Krika ordered his team to wait at the Codrex, knowing that with the swamp's three keystones in hand and the fate of the three from the stalactite villages unknown the Toa would inevitably make their way to that point. Yet Tahu, too, knew that such a strategy would be effective, and organized a high-altitude raid from which they would be hidden by the highest layers of mist. As the Toa launched a fast assault, the Makuta sensed their presence, but not soon enough for Krika to avoid a burn from Tahu that made him drop his Nynrah Ghost Blaster, Bitil to escape the voracious mud hole Onua created beneath him, or Gorast to prevent Gali's asphyxiating sphere of water. Using their Nynrah blasters and elemental powers the Toa unleashed relentless assaults until Krika sent a shadow blast at Gali, breaking her concentration and freeing Gorast. Gorast then freed Bitil at Krika's command, turning the tide.
As the battle raged Krika warned the Toa through an analogy to a Kavinika battling a Lohrak that sometimes even the victor inevitably loses. Meanwhile, both the Toa and the Makuta had split up for single combat, with Bitil eventually using his mask to set up an ambush of past selves for Gali and Gorast assaulting Onua as he tried to protect his sister from a perilous fall. However, Onua's strength proved too much for Gorast, as he bucked her off before she could steal his light.
The teams were again on equal footing, and Krika warned that Bitil had manipulated the energy field to implode shortly after. Nevertheless, Tahu saw the ruse for what it was and deduced the Makuta's intention for the Toa to succeed in opening the Codrex. Absorbing the heat around Krika, Tahu froze him before Krika's intangibility power could take effect. As Tahu did this the Phantoka Makuta came hurtling toward the swamp. Antroz freed Krika with a shadow blast and the six Makuta assembled in a V-shaped formation, with the attacks of the Toa useless against the villains.
As Antroz prepared to launch a shadow blast at the heroes, who had been pinned between the destructive six-Makuta assault and the energy field around the Codrex, salvation came in the form of Kopaka's Phantoka team as well as their Av-Matoran companions. Freezing Antroz's hand and subjecting him to the pain of a recursive shadow blast, Kopaka once again evened the score as the final battle began.
The Final Battle
In Metru Nui, Takanuva was thinking about the Toa Nuva when he sensed the Dark Hunter Dweller trying to probe his mind. He ran toward Onu-Metru, where he knew the Dark Hunter was hiding. He never noticed a shadow leech crawling toward him and when he did, it was too late, The leech attacked him and drained half of his light before Takanuva managed to destroy it. He then woke up in a room of the Archives, where he met three Order of Mata Nui members, Krakua, Helryx and Brutaka. Helryx used a Kratana to show him the first adventures of the Toa Mata. She then had Brutaka send him to Karda Nui with his mask of dimensional gates, after warning him that when the Toa Nuva awakened Mata Nui, an energy storm would ravage Karda Nui.
In the swamp, Makuta Krika carried Gali Nuva off to the west. There, he told her he was giving her a chance to get out of Karda Nui, because if she and her mates succeeded, their future would be the most terrible they could imagine. Before Gali could respond, however, Takanuva, who had just arrived to Karda Nui through a dimensional gate, fired a bolt of light which forced Krika to retreat, with an almost resigned look on his face. Gali recognized Takanuva, but the Toa of Light told her he would explain later his changed appearance. He then showed her a small sundial he carried, saying that if he shone light upon it, the shadow would lead to the location where Mata Nui should be awakened. The two Toa then spotted Pohatu flying through the air. However, after the Toa of Stone joined the group, some Niazesk spotted and attacked them. Takanuva defeated them with a shadow bolt, but that caused Pohatu to believe Takanuva was the Makuta of Metru Nui. However, Takanuva was able to prove the Toa of Stone his identity by having Gali read his mind using a mental link. Pohatu then explained that the Makuta had turned dozens of Av-Matoran into Shadow Matoran. Takanuva swore he would see these Matoran cured.
The three then arrived to the scene of a battle between the rest of the Toa and the Makuta. Takanuva's powers tipped the balance of the fight, forcing the Makuta to retreat.
Tahu then showed the other six Toa the Keystones. Shortly after that, Toa Ignika arrived and told the Toa, using his new knowledge of spoken languages, that he wasn't simply wearing the Mask of Life, he was the Ignika and apparently on a countdown to destroy the universe. Takanuva then revealed that as soon as the Toa Nuva awakened Mata Nui, an energy storm would ravage Karda Nui. However, Tahu said that they would then have to get in the Codrex, the place where Mata Nui was to be awakened, reawaken him and get out of Karda Nui really fast. The Toa then flew off to the battle. No words could describe the fight. Tahu managed to fit the Keystone into niche in the force field surrounding the Codrex and then, as the Toa passed inside, retrieve the Keystones, to prevent any pursuit. However, Antroz managed to slip behind the Toa. Inside the structure, Onua hit a button which made the floor descend. There, the Toa found six giant Lightstones and six pathways leading off in different directions. Lewa, Pohatu and Kopaka found at the end of theirs three vehicles, the Axalara T9, the Rockoh T3 and the Jetrax T6. However, before Kopaka could board the Jetrax, Antroz hijacked the vehicle and discovered it acted like eyes for him. Pohatu, aboard the Rockoh and Lewa aboard the Axalara pursued through a maze of tunnels. Lewa tried shooting the Jetrax down, but without avail. Pohatu pursued the Makuta out of the Codrex and used his power over stone to try and stop him, but Antroz managed to shoot the Rockoh down. Lewa then arrived, declaring that only one of them would survive the fight.
Meanwhile Takanuva and Kopaka got out of the Codrex as well and Takanuva remembered that when the storm was going to hit, all the Matoran inside would be killed. He figured he had to evacuate them from Karda Nui. With the help of Tanma, Photok and Solek he captured Radiak. However, as the Toa of light was trying to figure out a way to accomplish his mission, the five met Vican, who declared he had been freed by a Rahi attack on him. Takanuva decided to believe the Matoran.
Takanuva found the Klakk and restored light to the other Shadow Matoran and himself, and then told the Av-Matoran to flee to Metru Nui. Meanwhile, Kopaka flew up to the battle between Antroz and the other two vehical-riding Toa Nuva. He used his ice powers as Antroz teleports to save the Jetrax T6. In the Codrex, Gali, Tahu, and Onua realize that the quickest way to awaken Mata Nui is if Toa Ignika sacrifices his body and used his powers. He eventually agreed after Gali reminded him of Matoro's sacrfice. Toa Ignika turned itself back into the Kanohi Ignika inside the Codrex. After, they start up, the Energy Storms destroyed the Makuta, and the Toa Nuva escaped on the vehicles. During the victory celebrations at Metru Nui, however, Teridax revealed that he took over Mata Nui's body, and therefore the entire Matoran Universe. Furthermore, he banished Mata Nui's spirit inside the Kanohi Ignika and banished the Kanohi Ignika into the Wall of Stars. Soon, Tahu became injured, and Gali went missing. Onua suggested that they regroup deep in the Archives, for a large group of Rahkshi was chasing the Toa Nuva.
Later, Kopaka and Lewa found Gali, and they along with a large amount of Matoran took refuge in a chamber underground. The Turaga searched the Archives and found Krahka to assist them in escaping Metru Nui. She aided them, and the group fled to Stelt. There, they met up with former Order of Mata Nui member Trinuma. Tahu then came up with a plan against Teridax.
Sometime later, Takanuva and Pohatu journeyed from Stelt to Destral, learning of how much it was destroyed.
